2023年云南省大理白族自治州输入性登革1型病毒全基因组序列特征分析

Analysis on genomic sequence characteristics of imported dengue virus serotype 1 in Dali Bai autonomous prefecture, Yunnan, 2023

    目的 阐明云南省大理白族自治州(大理州)2023年输入性登革1型病毒(DENV-1)全基因组序列特征。
    方法 收集登革热疑似病例血清样本,采用实时荧光定量PCR方法进行核酸检测,对阳性样本进行登革病毒全基因组捕获、文库构建与测序,通过生信分析软件得到病毒全基因组序列及基因分型,进一步通过构建进化树对全基因组序列进行同源性分析、核苷酸及氨基酸序列同一性分析、编码蛋白氨基酸位点差异分析。
    结果 从大理州来自西双版纳州和临沧市的登革热输入性病例血清中获得17株登革病毒全基因组序列,均属DENV-1基因I型;通过系统进化树分析,17株毒株与2023年我国广东省广州市毒株PP563875.1和2023年西双版纳州毒株PV162554.1亲缘关系最近,与2023年泰国毒株PV344274.1同源性较高;17株毒株之间的核苷酸、氨基酸同一性均值分别为99.89%~99.95%、99.72%~99.91%,与参考序列的核苷酸、氨基酸同一性均值分别为98.84%~99.92%、96.81%~99.86%;衣壳蛋白、膜前体蛋白、包膜蛋白、非结构蛋白1、非结构蛋白2A、非结构蛋白4B、非结构蛋白5蛋白氨基酸位点均存在差异,毒株Q0057W0149与2023年广州市毒株PP563875.1蛋白质氨基酸序列一致。
    结论 2023年大理州输入性病例的DENV-1与我国同时期广州市和西双版纳州流行株同源,与2023年、2017年和2015年泰国流行株遗传距离较近、同一性较高,提示该输入毒株可能源自泰国DENV-1流行谱系。

     

    Abstract:
    Objective To understand the whole-genome sequence characteristics of the imported dengue virus serotype 1 (DENV-1) in Dali Bai autonomous prefecture (Dali), Yunnan province, in 2023.
    Methods The serum samples of suspected dengue fever cases were collected for the detection of nucleic acid by real-time fluorescence quantitative PCR. The positive samples were subjected to whole genome capture, library construction and sequencing of dengue virus. The whole genome sequence and genotyping of the virus were obtained by using bioinformatics analysis software. The homology analysis, nucleotide and amino acid sequence identity analysis, amino acid site difference analysis on the whole genome sequence were further performed by the construction of a phylogenetic tree.
    Results The whole genome sequences of 17 strains of dengue virus were obtained from the serum of dengue fever cases in Dali imported from Xishuangbanna and Lincang, all of which belonged to gene type I of DENV-1. Phylogenetic tree analysis indicated that the 17 strains had the closest genetic relationship with 2023 Guangzhou strain (PP563875.1) from Guangdong province, China, and 2023 Xishuangbanna strain (PV162554.1), and showed high homology with 2023 Thailand strain (PV344274.1). The average nucleotide and amino acid identity levels among the 17 strains were 99.89% - 99.95% and 99.72% - 99.91%, respectively, and the average nucleotide and amino acid identity levels with the reference sequences were 98.84% - 99.92% and 96.81% - 99.86%, respectively. Amino acid locus variations were observed in capsid protein, precursor membrane protein, envelope protein, non-structural protein 1, non-structural protein 2A, non-structural protein 4B, and non-structural protein 5. Notably, the amino acid sequence of Q0057W0149 strain was identical to that of 2023 Guangzhou strain (PP563875.1).
    Conclusion The DENV-1 isolated from the imported dengue fever case in Dali in 2023 was homologous to the strains isolated from Guangzhou and Xishuangbanna, China during the same period, and it had relatively close genetic distance and relatively high identity with the strains isolated in Thailand in 2023, 2017 and 2015. The study results suggested that the imported dengue virus strains might belong to DENV-1 lineage originated from Thailand.
